How I can tune my JBL 4 channel amp perfect for my speakers clean and strong?

Ok I have a jbl 4 channel amp and I had installed by a professional at first, but then I made some minor changes to my car and I had to remove the amplifier and tuning is jacked. So now my speakers do not sound as clean as they did before, a muffled sound when turn it up. What are the steps for tuning a 4 channel amplifier correctly? thanks
